Were you on a galleon? It may be that somebody put a sail skin on your ship. If you were playing by yourself, then it's just an odd glitch.

Same thing with my teammate , we have seen the same flag on the same sloop with different color. We don't understand.

I too noticed this and tried to figure it out. We tried taking treasure on and off the ship, start and cancel voyages, load and unload the cannons, but we weren't able to change it at will. I imagine it's just a bug.
