So after clearing out shark fin camp and killing the captain, in a 2 player crew, we pick up the key in the hopes of collecting several chests for a big reward . But as it seems, the vault was empty. No chests whatsoever, non under the sand to dig up or anything. What gives!

Sorry to hear you found an empty vault, the team are aware of the issue and will have this fixed in the final game but for now, there are some small chances that vaults will be empty.
