I played one last night, my shipmate brought the wrong type of chicken back and when he cashed it in she wouldn't give him another cage. So we were stuck wasting time trying to find a cage on islands which was unsuccessful.

And just now I've tried to play another. I've got my Pig Crate off the lady then talked to the Ship Customisation Lady, which made the Crate dissapear and I can't find it anywhere!

I think for this voyage the Crate should be in your inventory not held like a chest.

Can not be a***d trying to level up on this type of voyage while it's In this state.

I think it's fine the way it is, creating coops from your inventory would have a new set of problems, what's to stop someone catching 100 chickens and placing them at an outpost possibly causing fps issues or worse with the game.
Right now the system has an element of risk, you cannot afford to lose a coop or you will have to go hunt for another one, but you are given so much time to complete these voyages that its still totally doable.
I just believe in if you make mistakes, you need to pay for them somehow.

I've never seen one glitch out of the game, tbh it's more likely that you just lost it... or you could try recreating the situation of talking to the ship npc and see if it happens again, and then report it as a bug.

I had a similar issue. I don’t like the idea of crates in my inventory, but i definitely needed a extra crate. I got “stuck” in some rocks with a crate in my hands. The game after a moment respawned me back on my ship, but the crate stayed in the rocks. I had no way to complete the merchant’s writ other than lucking out on a random one located on a beach somewhere. It wasn’t that big of a deal since there’s no reward for completing them, just annoying. I turned in what I had, canceled the writ, and started another one. If they add rewards later on for completing them then I could see it being a problem.

There are reason's for them disappearing that are not exactly random, although I would agree a chicken getting hit by lightning is pretty random, but it happens, and yes it dies. Pigs will disappear if you do not feed them every 5 minutes or so, a.k.a they starve to death.
Livestock can also die from drowning, so do not leave them in the bottom section of your ship, where even heavy rain can kill them due to taking on water.

@vavume I ran into a rock and I glitched back to my ship and lost my chicken crate. It happens.
