This has happened after trying 5 times.
I get to the point in Golden Shores where I get the ancient chest, but when I go to the corresponding island (N13 for crab etc) I don't actually have a totem to place in the vault. Unless I'm missing where to locate it.

I did this earlier and always get the crab cave too, however I always open the chest and place the crab totem on my sloop shelf and was fine, is it disappearing in general or when you open the chest it isn’t there? In which case I would suggest reporting that bug to the amazing rare team to sort out!

Ok, so you started at N13 to get the Logbook from the Magpies Wing. Found the location where they dumped the chest, and the chest was empty aside from the new journal entry which told you to go back to N13?
The journal entry reveled that I needed to find the crab totem.
I was totally confused so I looked at a guide.
The guide said that if I had the crab symbol, then the Ancient Vault I needed was at the same uncharted island that you find the ships log. N13.
I Assumed I was just given the totem after I found the chest which had the new journal entry. Maybe, this is where I'm wrong.
Do I need to find the totem at whichever location is indicated after you do step #2, finding the ancient chest with the new journal entry?
@lewisjf95 I don't know about when first opening the TT chests, but there is an occasional rendering issue with these chests and regular items like skulls, trinkets, and gems.
Sometimes these items will not appear in the chests visually on the client-side, but they are in fact there on the server-side. In instances like this, you do not get the prompt to pick up the specific item, but if you glance over one of the locations and hold the interactions key/button you can still pick them up.
Worth a shot in this case as well!
So, can someone talk me what I should be doing AFTER I get the Ancient Chest (step #2)?
EVERY guide says the chest holds the totem, but I never see one, I just get the new journal entry.
My journal says, "The cave Scarab hides near the islands tears".
How are you supposed to know what to do with that?
@sir-green-day That definitely sounds bugged and in need of a report to the official SoT Support Site.
Is this the same server as with the OP? If so, try a fresh server.
Try looking at a few different spots in the chest (left, center, right) and holding the interaction button/key (x/f) even though the prompt isn't. There and see if you can pick it up.
Aside from that, I am not sure and the Support Ticket is your best bet.
